Hi all. Have booked flights to Amsterdam using points and three seperate legs: Cathay Business to Hong Kong; Cathay Premium to Dubai; KLM Business to Amsterdam. Will Qantas allow combining the three into a single booking number?
No, you cannot combine separate bookings. You will have to cancel that booking, pray that the seat goes back to reward inventory and then add that seat to your other booking.

Remember that 3 separate PNR’s will mean 3 separate check-ins… and picking up your bags at the end of each leg, clearing customs/immigration and re-checking in again. You’d be wanting at least 3hrs layover in each stopover to make this work, and even then you might be caught short.
If you are really lucky… and the check-in person is nice (and the airline for each leg has a baggage agreement)… you MIGHT be able to check your bags all the way - I have managed to do this before. eg: hopped on an Emirates 1st class rewards flight in Male via DXB and connected with a final Malaysia airlines flight on a separate cash economy ticket from KUL to PER - bags booked all the way. However, on the outbound leg, the Perth Malysia Airlines check-in refused to do it. So, we had to clear immigration/customs in KUL then checkin again for our next flights on Emirates.
Cathay Pacific is part of the OneWorld Alliance, but KLM is only a Qantas Partner Airline, so I’d think it could be possible, but I’d have reservations personally. eg: Emirates and British Airways don’t have a baggage agreement despite Emirates being a Qantas Partner Airline and British Airlines being a OneWorld Alliance member and it being possible to book a PNR with connecting flights on BOTH airlines via a Qantas Classic Reward booking - go figure!
If all your flights are Qantas… you would have a MUCH greater chance of it working out. Then you would only have to transit - assuming they can print all your outbound boarding passes at the start of your journey too (same for the return trip).
Alternatively, as @kris.mas.x2 said, your seat would/should go back to the “pool” of reward seats if you cancel. The best way to increase your chances of reclaiming it, would be to phone up Qantas and ask them to cancel and rebook it as a single PNR reward booking while you’re on the phone with them.
You will pay a 6,000pts cancellation fee PER Booking/PNR (and I think PER PASSENGER too??) as well as a 7,000pts fee for calling up and receiving “human help”. So you’re probably looking at a minimum of 22,000 in points charges plus any additional fees & taxes charges that may be levied as part of the new “single” itinerary/PNR you’re wanting to create. It could be that the new itinerary has less fees & charges, or potentially more - it just depends. (pricing and fee’s and charges are VERY fickle).
If nothing else, it would be worth a call to Qantas to see if it’s possible. They can usually reserve the flights in the system while they work to put it all through, which stops some other eager points hacker snaffling them up while you’re still working through the changes.

Your comments are really appreciated. I will follow your advice and give Qantas a call. In some ways the biggest point of failure is the first/second leg change over in Hong Kong with a 2.5 hour space between landing and take off. Fortunately both flights are with Cathay so hopefully at the bare minimum the checked bags can go from Melbourne to Dubai without requiring passage through immigration, customs, baggage reclaim etc. I’ve decided carryon is the way to go but can’t convince my wife!
